Interpreting 'Reshuffling' Annotations #33

@zachcp @kseniakh I've run NucDiff on a single chromosome of a phased genome assembly, and am viewing the results in the IGV browser. There are some annotations that are called 'Reshuffling' that stretch along large sections of the chromosome, which I find confusing because there are insertions and deletions included within these reshuffled regions, so they seem to be aligned. The reshuffled regions are in grey and look to be quite large. I'm having a difficult time understanding what they represent. How would you describe what they are depicting?
